Are there two seperate packages you have to install, one for Windows Store 8.1 and one for Windows Phone 8.1?

Yes, in fact the SQLCipher for Windows Phone comes in two separate packages, one for 8.0 and another for 8.1. SQLCipher for Windows Runtime is a separate package as well.

@kunalchitalia To answer your question SQLCipher for Windows Phone is a separate SQLCipher platform, and must be licensed separately from SQLCipher for Windows Runtime. SQLCipher for Windows Phone includes packages to support both Windows Phone 8 and 8.1.
